Why is Zako survival harder for Snake than it is for Raiden?
Is it because Snake has had more experience or is Hideo Kojima trying to give us a clue?

It would obviously be due to the fact that Snake is a man with more experience than Raiden, even if Raiden has spent a lot of time in VR training. Why do you think there would be a clue though?

Could be cause Snake isn't as used VR as Raiden, hence it is 'harder' for him... or maybe Raiden is just better than Snake? (Ohh, controversial!)

I really don't think so. VR Missions aren't canonical, they're just a part of the spin-off features of the games. It would be pointless for Kojima to leave a clue in any of these missions. Some of they can however give references to the storyline, but it's just a reference.

Or is it that since Snake has killed more people than Raiden that Hideo Kojima just want to make it harder for him even though Hideo made Snake.

Trust me, there's not really any secret hints or clues in the VR Missions themselves. Snake's missions are more difficult because he's a far more experienced soldier.

Exactly, think about it, he's the best living soldier the world has seen, they'd tip the scales a bit to make it more difficult for him.

tbh, you keep droning on about a clue, well work this clue out and tell us about it, anyway
it could be because of the fact that raiden has used VR that much that he would pretty much memorise the sequence of event sin it, where as for snake, he's more of a think on the go person.
but as for the actual difficulty being harder? I'd say it's because they though snake, being such an experienced soldier, needed his VR missions to be harder for us than raiden's.

Snake is the "bad ass" in this game. Thats why all Snake's missions are harder than Raiden's.
After all, that was Hideo Kojima's original intension. He included Raiden in MGS2 so that he can give another prespective of Snake. Make him look more like a hero, more like "the star of the movie".
