in the videos section of the game once you have it a certain amount complete, there is a video that apparently uses gameshark because snake has all wepons and infinate ammo, and it also shows a scene of snake and meryl fighting side by side, was this in a different version of the game (perhaps integral?) or was that just another scene of them that they cut out or something?

Give no importance to it. That was from a very early version of the game. As you know, games go through a lot of changes during development. You didn't miss anything.
