She will grow up to be the main character in the series from here on and kick ass. She has been trained since she was very young by the greatest in the fields of hacking and warfare, so the future games will focus on both puzzles and combat. Just kidding. Spoiler: click to toggle I really don't think we're given much of a clue at all on who her father is. A strongly defining component of Sunny's character is her status as an orphan and the dysfunctions thereof. This is why Naomi feels a special bond to her. Otacon explains that when she gets on the net, she's searching for herself. Sunny is searching much in the same way Naomi was searching for herself through genetic research. It is a deep but quickly formed bond that is the impetus for the meeting of Sunny and Naomi's minds which results in FOXALIVE.

I have thought it through and with the times involved there is no way we could guess who would have even been around at the time as it was before the tanker incident. Maybe this was left open so it could be linked into a future plot and they did not want to write themselves into a cornor. Just a guess!
