Now that I think about it, I don't think we ever did find out who their biggest contributor was, I had all but forgotten about that

That's quite wrong. In fact what really happened was that in an effort to save his brother from Big Boss, John Freeman leached money from Microsoft to Otacon's bank account. Otacon got caught in the end, which also explains why Otacon is kept in a confined coup in MGS4 (he's imprisoned in Bill Gate's room). Subsequently, this didn't appear on the XBox version of Substance, which probably explains why you didn't know this.
