I'm almost done with the game and will unlock the altair costume doing so, I was wondering if it's just a costume to look cool in or if it has a secret effect |

Nothing too special, just looks really cool. Also, Snake curls his left hand's ring finger so it looks like it's missing (just like Altair's), and he stands just like him if you have no weapons equipped. |

the rebels are the militia... anyway wearing it has the same effect as both the middle east and south america rebel outfits the rebels won't shoot you and you can do what you need to do but the pmcs will still attack you |

Actually rebels and militia are different things. Even though they have the same function in game. |
