At the end when the scar slithers off her body and through the flowers...That was a little much. I am aware that is supposed to mean that she finally has freedom but meh.

Well exactly, but what in the Metal Gear Solid games arent far fetched? There is a man that swallows hornets and can control them due the to fact he has the queen lodged within him, and one that can move like a spider. It is all far fetched and that is why we love it. That, I thought, was a beautiful touch, and it may have just been an illusion to Naked Snake. There is a chance that in reality her scar is still there, but to Snake who loved her like family the scar that represented her opression has left her, giving her the freedom she deserved.

Now that was a bit over the edge...Though MGS3 had a lot of things that were over the edge: The Cobra Unit, Volgin, luminiscent mushrooms etc...Though it is my favorite MGS-game of the series...

The scar slithering away like a snake was symbolic, just lik the petals turning to red and then white again (I'm not religious but I know red it the colour of the martyr), so no it is not far fetched when the only one who sees it is the player, Snake didn't see it, neither did anyone else in the MGS universe, we did.

Well actually, the bio luminescent mushrooms are a real thing in our world. They are a species of mushroom called the Omphalotus olearius. The reason I know this is because I saw it as kinda crazy too. They are poisonous when consumed and I believe Snake complains about eating them and possibly gets sick..

Well, a lot of MGS is very unrealistic I suppose, but it always has been. Even in the older games, Snake gets hit then is temporarily immune to damage. If someone could find out how to do this in real life, I'd be very interested. :P

I guess MGS3 is the most unrealistic game of the series, including the Cobras, Volgin and everything like that. But it really didn't bother me, though perhaps a few explanations would have been a nice extra.
But... I can really look past all these things, including this snake. I just see it as her being set free, becoming a snake and leaving the title of boss, maybe the idea can't do as good a job as this scene.

For me, it added to one of the greatest emotional responses I have had to any game, and I really don't mind how unrealistic it was.

I know it was just a symbolic thing just like with the flowers turning red, but it kinda ruined the scene a bit. it's still great though. :)

I don't think it ruined the scene at all.
The Boss was clearly special and the snake was symbolic, for many things.
I agree with most of the things said before me and also believe that it showed how close The Boss and Naked Snake were.
That scene was amazing and for me, nothing should be changed.
