Why is Kojima Productions so obsessed with this name? Off the top of my head, lets see..... POSSIBLE SPOILERS BELLOW! DON'T SAY I DIDNT WARN YOU! Johnny "Akiba" Sasaki- MGS, MGS2, MGS4 Johnny Sasaki- MGS3 Jonathan of RAT PT 01- MGS4 Naked Snake refers to himself as John Doe a few times- MGS3 "John Doe", the Patriot AI- MGS4 John, Raiden's kid- MGS4 Theres probably more that i forgot. |

Because it's a common name. Jonathan is not similar to John. There are two different names. John Doe is called a person that doesn't have a name or his name is unknown. Johny "Akiba" Sasaki and his father continue the name from generation to generation. Johnny I (Sasaki) and Johhny II ("Akiba" Sasaki). That probably will continue if Akiba has a son. John Junior prehaps? Iunno. I have a friend called ''Little Paddy'', his father's name his Paddy also, so they call him Little to seperate the two. Prehaps that could be the case? It's just a common American name, hence why they call un named people John Doe...John is just very common like Jane (Jane Doe). And no Little John's name isn't Little  My god.. almost all credits give whatever name that is provided in the plot and if no name is provided they are called for example "Guard" or "Doctor number 2". Do you believe that is the name on their Birth certificate. Little is just like calling somebody Jr. I call my nephew Little Gerald all the time cause its a family name passed down. I'm assuming he probably called "little" John because of the Jack / John name exchange thing. So in other words he was named after his father.I'm assuming the Big Boss thing was a joke. Doesn't hold much water since his name wasn't really intended or thought of until MGS3, long after others were implemented. Also, yes I agree Johnathan and John are nowhere near the same name.
