Just grab hold of a enemy and interrogate him and then he should tell where the document is, if he doesn't tell you anything then interrogate another enemy in the area. Remember there should be at least 1 or 2 confidential documents in each area and also search every bit of the area carefully before moving on.
Thats how I do the confidential document missions.

For the Fulton C. Gustav its in Extra Op 98 and for the Musket its a random drop from Rathalos.

In the second document recovery assignment, there's a document on top of the roof. But how do you get it? There's no ladder. And I tried using the love box by drop setting it, and getting on top of it, but I can't get high enough. Can't get on top of the boxes either. So how do you get it?

Well, it does depend if we are thinking about the same structure. There is this roof that is occupied by a POW in the main mission, that's the one you can access by hanging. Just go up to the roof, you should be on the right side, right in front of the barrier that blocks your path to the design spec. Then go all the way to the left, you should be next to the place from where you start the mission. From there, look to the opposite side and you'll see the place you cannot reach, upon closer inspection, you will see the small place that allows you to hang all your way to the other side.

Now, if you mean a roof of the houses in the middle of the map, the only way to reach it is by rolling from roof to roof.
